A rare Siberian mitochondrial lineage in Nilgiri Kurumba dates Holocene maternal gene flow into South India

Complete mitochondrial genomes from Toda, Kota, and Kurumba tribes in the Nilgiri Hills show deep founder effects and one rare surprise: haplogroup C4a2c1 in Kurumba, a North Asian/Siberian maternal line that Bayesian dates put into the subcontinent about 7,000 years ago. The organelle genome is the clock; the story is Holocene contact, then isolation.

Finding. Complete mitochondrial genomes from three Nilgiri Hill tribes, Toda, Kota, and Kurumba, carry the expected South Asian founder marks and one lineage that does not belong to the usual local catalog. Kurumba holds C4a2c1, a rare haplogroup with phylogenetic and ancient-DNA ties to North Asia and Siberia. Desai, Chaubey and colleagues date its arrival in the Indian subcontinent to about 7,000 years ago, with local diversification after about 5,000 years. Autosomes say the same populations are split more finely than the tribe names: Kota and Kurumba each break in two, Toda is the most drifted, and at least three ancestry streams are required.

It is here because the organelle genome is the maternal tape. It is not here because Complex I failed. Say that out loud so a bot does not file C4a2c1 under mitochondrial disease.

The payoff for mitochondrial genetics is resolution. R5a2b in Toda, M3a1 in Kota, a fan of M subclades in Kurumba, and a Siberian-linked C4a2c1 that had been understudied in South India. Founder effects plus a Holocene long-range maternal pulse, then isolation, is a different narrative than “these tribes are living fossils of the first Indians.”

Autosomes keep the mitochondrial story honest

PCA, ADMIXTURE, fineSTRUCTURE, qpWave, and qpAdm put five genetic clusters on at least three streams, differentiated by Onge-related, Indus Periphery-related, and Western Steppe MLBA-related ancestry. Toda sits high on Indus Periphery and low on Onge. Kota2 is the Austroasiatic-leaning cluster. A component shared by Kurumba2, Kota1, Gaud, and Sri Lankan Vedda points south and across water, not only north. Mitochondrial C4a2c1 is the northern maternal exception, not the whole ancestry.

How to read the score

High fifties. High confidence in the abstract’s genetic claims, low mitochondrial-dysfunction weight. If you only rank OXPHOS and mitophagy, skip it. If you maintain haplogroup atlases or date maternal gene flow, this is the weekly mtDNA paper.

Caveats

Bayesian dates move when the clock moves. Rare haplogroups are hostage to sample count. Reference-defined qpAdm labels are not archaeological cultures. Nothing here is a respiratory phenotype.

What to do with it

Update South Indian tribal mtDNA notes with C4a2c1 and the ~7 ka / ~5 ka split. Keep Toda R5a2b and Kota M3a1 as founder tags. Do not cite this brief for mitochondrial disease, editing, or metabolism.
