Ancient-DNA processing can now be one Snakemake run from raw reads to damage-rescaled BAMs, with a mitochondrial database search (ECMSD) that asks which eukaryotes are in the tube, plus a copy-number viewer (REVEAL). The authors replay two known stories as demos: dog AMY2B copy number rising through domestication, and the transposon opus arriving in D. melanogaster by 1933. Mitochondria are the eukaryote detector.
Why this paper matters
aDNA pipelines exist. Combining configurable processing, CNV tracking, and targeted taxonomic profiling, including a mitogenome screen, did not. If you grind historical libraries, that is enough.
